To answer your question, yes. The bolt gun is on average a more accurate rifle.
This is not saying that the lever is not accurate. Heck my Marlin 1895M (.450) shoots almost as well as my Savage .30-06. It shoots 1.5 MOA at 100 yards with factory ammo.
